Looks promising!

You opt for top-level menu items. I agree they are convenient (simple
to access). Another approach is to preserve the Analyze top-level menu
and create the submenus in it (would only require a minor patch to
gtk/menu.c).

BTW two C++ comments slipped into the code. Which of both
switch(layer) {} should be run?

I really like the registration API now!

*If* the top-level menu items introduced are moved to the Analyze
menu, I'd propose to write "Application layer" instead of
"Application" etc.
