I tried the whole procedure once again and don't see the problem any longer.
What we could do is to add a dummy plugin that only registers the
obsoleted preference and install that when MATE is disabled.
Is it worthwhile?
No.
If the user plays with the plugin settings he might get such warnings
which is ok in this case IMHO.
