Yes, that's exactly what it did.  The "Save" button in the preferences
dialog completely overwrites the current set of preferences with their
current settings - and current names.  In the case of the GTP options,
the current settings were the default settings, as it didn't recognize
the old names when reading your preferences file (that's why it printed
those messages) - that's what my recent checkin fixes, so the next
release should handle those old preference files.
