Personally, my suggestion would be to uninstall the existing wireshark before the upgrade. Complete your upgrade to 2008r2 x64 and then install a current version of wireshark x64 (1.10.6) onto the new system. You will gain far more in features and bug fixes than in trying to maintain an older version which is probably not designed for the x64 release.

 

This is especially true if your existing 2003 environment is an x86 version (an important fact you omitted in your info below). The dll changes from x86 to x64 (including WinPCap) alone are likely to break your older wireshark release and cause issues though others on this forum can speak to that potential impact.
