I was able to reproduce this bug again.

With reference to the Sample Capture files on the Wireshark.org site
(http://wiki.wireshark.org/SampleCaptures),

download the capture file:
1> http.cap A simple HTTP request and response. (in the HTTP section)
2> NTP_sync.pcap (4KB, showing the NetworkTimeProtocol) (in the NTP section)

http.cap has 43 frames and is our larger file while NTP_sync.pcap has 32 frames
and is out smaller file.

Steps:
1> Start Wireshark (fresh session: close wireshark if it is already open and
start it again OR close Wireshark->double click http.cap to open it)
2> Open the larger file, i.e. http.cap
3> Close the file http.cap
4> Open NTP_sync.pcap 
5> the 'packet list window' will show extra white space. The vertical scroll
bar will allow to scroll into this white space

Extra Comments:
Playing around with the other two windows, i.e. resizing them so as to make
their vertical scroll bars appear and disappear seem to affect the vertical
scroll bar and the extra white space in the 'packet list window'. 

Note: I am using the second pane layout in the Wireshark Preferences->User
Interface->Layout->Panes preference option. Pane 1 has 'Packet list', Pane 2
has 'Packet details' and pane 3 has 'packet bytes'.
