what is the difference between them? Is it due to hardware difference, or driver difference that cause it to have different type of format for radio header.

Driver differences. On the BSDs, the drivers generally support radiotap if they support radio headers at all. On Linux, some drivers support the Prism header and some drivers support the AVS header; I don't know whether any drivers on Linux use radiotap.
