I have also seen this warning message sometimes, but I think that in most cases there has also been some blank lines
when looking on the capture.
I noticed that after I made some changes in proto.c and epan/strutil.h and recompiled Ethereal the previous blank lines were not blank anymore and I didn't get the Gdk-WARNINGS anymore for those captures.

I'm not sure if your problem is similar to this.
Maybe you can send me some sample capture so I can try it out.
