Are you also planning on releasing either

	1) changes to autoconf

or

	2) changes to all software using autoconf

or

	3) a suggested "config.site" file, plus directions to set
	   "CONFIG_SITE"

or

	4) some other such scheme

so that people using your file system hierarchy won't have to tweak
Makefiles by hand in order to get software using autoconf to compile?

If so, you may run the risk of causing trouble for people using your
file system hierarchy if they try to download and compile software (as
you've already discovered).  Autoconf tries to compensate for the
amazing diversity of operating systems and of the configuration of
individual machines running those operating systems, but if you run hard
enough, you can outrun it unless you give it some help....
